With Tai gone, the remaining Digidestined have to stop Ordinemon from destroying Earth.
Synopsis
Ordinemon's power begins eroding the boundaries between Earth and the Digital World, creating a portal the Digidestined decide to use to return to Japan. Though they are saddened by Tai and Nishijima's apparent deaths, the Digidestined push forward to stop Ordinemon.
Back in Japan, Professor Mochizuki holds a conference to discuss the rentlentless attacks from rouge Digimon attacking critical infrastructure and landmarks. Afterward, Hackmon privately informs him Homeostasis has failed to stop Meicoomon when she DNA Digivolved into Ordinemon and that Homeostasis has one last resort to stop Ordinemon before it can destroy both worlds, but the plan itself may be just as dangerous.
The Digidestined return to Japan and learn about the current state of the world. Kari falls ill from the grief and stress of losing Tai while Matt accepts his new role as the leader with Gabumon's encouragement. Ordinemon reappears and begins erasing everything around it while Dark Gennai sadistically watches. The citizens gather in an underground shelter where the Digidestined's parents maintain faith that they will be able to stop Ordinemon. Despite the odds, the Digidestive Digivolve their partners to face Ordinemon while Hackmon confronts Dark Gennai. Even Mega level attacks are unable to faze Ordinemon and the Digimon are quickly defeated. Hackmon then tells them of Homeostasis' final plan to stop Ordinemon and King Drasil is to perform another reboot, this time on Earth. Izzy realizes that if the reboot is done, all of Earth's digital information will be lost which would result in the collapse of every infrastructure connected to it and searches for another way to stop Ordinemon. Though Hackmon disagrees with the plan, he asks the Digidestined to lure Ordinemon to the ocean away from the populace to contain the damage.
Back in the digital world, Tai awakes inside a mysterious lab with Nishiijima, who was mortally injured from the fall. In the lab, they discover Davis, Ken, Yolei, and Cody trapped in suspended animation pods. Nishijima admits that they were missing for a long time when they learned about King Drasil's plan, and their disappearance was covered up by Himekawa as part of her collaboration with King Drasil. He also reveals Himekawa's partner was permanently lost during the original battle against the Dark Masters and conspired to reboot the Digital World to bring him back. Dark Gennai then appears, turns off the life support for the pods, and sets the lab to self-destruct with the only way to escape is to take the pods. With only one escape pod left and no time to stop the self-destruct, Nishijima tricks Tai into getting inside while he stays behind.
Meiko volunteers to use herself as bait to lure Ordinemon, who still has a connection to her as her partner. The Digidestined get a call from Izzy revealing the missing Digidestined have returned and in the care of a hospital while Kari regains consciousness. The military attacks Ordinemom, but their weapons have no effect and the Digidestined are forced to try and battle her again. T.K and Kari attempt to help them, only for Dark Gennai to interfere by bringing Devimon to fight MagnaAngemon. Suddenly, Kari is shown a vision of Gatomon and Miecoomon by the spirit of Wizardmon. Gatomon reveals Meicoomon is asking them to end her suffering and tells Kari that "The light you need is inside Meicoomon." Kari awakens and relays Meicoomon's message while Izzy gets a countdown for the start of Earth's reboot. The Digidestined and military continue to struggle against Ordinemon until Izzy discovers that Meicoomon's message was referring to a backup memory of every Digimon's memories that were lost in the reboot stored inside Meicoomon's data, which was how she was able to grow so powerful so fast. Furthermore, Meicoomon's own original data before she was corrupted is in the backup as well and they could save her and stop the reboot if they can unlock its password. Meiko manages to figure out the password and unlock the backup memory, restoring all the Digimon's memories, as well allowing Gatomon to start separating from Ordinemon. Hackmon is awed by the Digidestine's feat and Izzy asks him to stop the Reboot since it is no longer necessary. Ordinemon begins resisting its separation and tries to escape through a portal, but Jesmon stops her and fully frees Gatomon while Homeostasis stops the reboot. However, Ordinemon doesn't return to Meicoomon when King Drasil uploads new data to force Ordinemon to resume its rampage. Ordinemon attacks everything in sight, including Meiko, but she's saved by Tai. With Tai's return the Digidestined are able to form Omnimon to battle Ordinemon alongside the other Mega Digimon, including Gatomon who unlocks her Mega form Magnadramon, and decide to put Ordinemon down to end her suffering. During the battle, Meiko's Digivice activates, combining all the other Mega Digimon with Ominomon to form Omnimon Merciful Mode, who finally defeats Ordinemon. Meiko laments being unable to save her partner, but she is comforted by a vision of Meicoom thanking her for bringing her peace. Dark Gennai leaves to restart his plans.
Three months, T.K writes an email to Meiko, who has moved back to Tokyo. He writes that the city is recovering from the battle and a sense of normalcy is returning while Homeostasis has also shuts down King Drasil to prevent another disaster. Izzy begins a project that will let them travel between Earth and Digital world without Digivices, and the other Digidestined ponder their futures. At Christmas, the Digidestined call Meiko and (with some help from Agumon) assure her they'll be friends no matter what.

Continuity errors
- In the English dub, Garurumon doesn't say "Digivolve to!" during his second Digivolution into WereGarurumon. Instead, the phrase can be heard several seconds after the Digivolution sequence.
- In the English dub, Dark Gennai pronounces the "Di" in Diabaoromon as "Die". It was pronounced "Dee" in Digimon: The Movie.
- In the English dub, when looking at the real world in the sky, Joe says to the others that he sees "our school", even through Joe attends a different school.
Dubbing changes
- Izzy states that Ordinemon is made of Fractal Code.
- WarGreymon/MetalGarurumon both said "their names Digivolve to..." simultaneously when they become Omnimon.
Real-world references
- Some sound effects used during the battles were the laser sound effects from the Star Wars franchise.
- In the English dub, Gomamon breaks the fourth wall by complaining about never being able to talk in the last episode.
